Once a data set has been imported into HPlus, you can analyze it. But first you
will need to set a number of options to decide what and how to analyze the data.
- Choose a marker grouping
- If you chose to import marker grouping information for the markers (for example, the
name of the gene in which they reside) you can select a grouping with
which to segment the data into separate analyses.
- Include covariates
- If you imported any covariate information you may now select which covariates
you would like to adjust for in the analysis.
- Gene-Environment Interaction
- If you are including any covariates in the analysis, you can also elect to
include one or several of them in analysis of gene-environment interaction.
Note: You may wish to run your analysis without gene-environment
interaction first. If you find your haplotypes have low frequencies then you may
be unable to get convergence in the gene-environment interaction.
You can now run the analysis by pressing the 'Start Analysis' button on the left of the
HPlus window.
If you are analyzing data that includes a binary phenotype, HPlus will give you the option to
either use a logistic regression method or a linear regression method.
