3. Performing an Analysis

Once a data set has been imported into HPlus, you can analyze it. But first you will need to set a number of options to decide what and how to analyze the data.

Choose a marker grouping
If you chose to import marker grouping information for the markers (for example, the name of the gene in which they reside) you can select a grouping with which to segment the data into separate analyses.
Include covariates
If you imported any covariate information you may now select which covariates you would like to adjust for in the analysis.
Gene-Environment Interaction
If you are including any covariates in the analysis, you can also elect to include one or several of them in analysis of gene-environment interaction.
Note: You may wish to run your analysis without gene-environment interaction first. If you find your haplotypes have low frequencies then you may be unable to get convergence in the gene-environment interaction.

You can now run the analysis by pressing the 'Start Analysis' button on the left of the HPlus window.

If you are analyzing data that includes a binary phenotype, HPlus will give you the option to either use a logistic regression method or a linear regression method.
